The Extended Edition of Breeders Assistant can rank prospective matings according to the extent to which the offspring would be inbred. This is one of a number of advanced population genetics tools.
The prospective matings can be shown either as matrix, such as that shown below, or an ordered list.

The matrix shows the inbreeding that would result from each different mating between a chosen set of sires and a given set of dams. The columns represent the sires, and the rows the dams. The value in any cell shows both the inbreeding that would result from the given mating (the F value), and a rank which varies from 0-100 where 100 means 'best' (i.e., lowest F).
E.g. the 5th row in the 2nd column shows the inbreeding that would result from mating 'Robbie' against 'Hyacinth'. In this case the inbreeding of the resultant offspring would be 36.22% and the rank value would be 22.3.
The results can be exported to text/CSV.

The rank values are assigned by first working out the range of inbreeding that would result from all the matings, then scaling them from 0 to 100, where 0 represents the worst outcome (i.e. highest F) and 100 the best.
The matrix cells are color coded according to the inbreeding, with lighter colors representing lower inbreeding. This helps you see at a glance which matings are best/worst.

In the 'Ancestors' tab, once you have clicked to select an ancestor e.g. you clicked in the box to select the sire - a list of available males (or females, for a dam) is shown.
To browse the list either scroll up/down or start to type the name of the required ancestor.

In the 'Ancestors' tab, once an ancestor has been selected, its name is shown in the 'Ancestors' tab, and any existing known ancestors that lie behind it are automatically filled in.
In practice when entering new animals where the parents are both already present in your database, entering the ancestors for the new animal is simply a case of clicking to select the sire, then clicking to select the dam.

The document includes details of the mating - dates etc. - and a short pedigree for the sire.

In this case the rule operates by examining a user defined field in which defects are given, and it then colors the ancestors according to the defects they have. Ancestors with blindness have been set to display in light blue; ancestors with deafness with a lilac color. If an ancestor has both traits it is shaded with both colors, as demonstrated.

A 'founder' is defined to be an individual with neither sire nor dam given.
Once the animals to be studied and the depth of ancestry have been selected, the founder contributions can be computed.
The results are shown as a matrix that gives the estimated contribution between every member of the group selected (the breeding pool) and every founder located to the given depth of ancestry. The columns hold the founders, and the rows the members of the breeding pool.
The top two matrix rows always contain the summary value (i.e. the contribution with respect to the whole group), and the alleles of each founder retained by the whole group. These same values are also available in the separate Founder Metrics analysis.

E.g. if you examine the above table it shows a value of 74.73% as the contribution of the founder Handsome Oak to Solid Sycamore. The pedigree for Solid Sycamore shows that Handsome Oak is its sire but also two-times great-grand-sire on the maternal side. So clearly its true actual contribution is 75%; 74.73% is an estimate produced by the gene drop analysis. The accuracy of such estimates can be improved by increasing the number of rounds used in the gene drop.
Note also there is a column labeled Unknown Founders. An unknown founder in this context refers to the situation where individuals in the analysis have been found that have one parent given but not the other. The missing parent is considered to be an 'unknown founder'.

The group of animals can be the entire database, or it can be a subset, such as all the animals in the current view (for a selective index). Additional filter conditions can also be set e.g. to only include animals less than a given age, or meet other customized conditions.
To access this select Population Analysis from the Tools menu, then choose Key Metrics.

The list shows the inbreeding that would result from each different mating between a chosen set of sires and a given set of dams. Each row represents a prospective mating, with columns for the sire, dam, ranking, and other metrics such as the projected inbreeding. The results are, by default, ordered by increasing inbreeding i.e. so the 'best' matings are at the top, and the worst (with most inbreeding) at the bottom.
E.g. row 22 shows that if 'Sturdy Cedar' were to be mated against 'Pretty Maple' the offspring would have inbreeding 25%. Other columns tabulate relevant values such as the PCI value for the mating and the inbreeding of the sire and dam. The PCI ('Pedigree Completeness Index') values of the sire and dam can themselves play a part in the ranking algorithm, because the lower the PCI value the less reliable the computed inbreeding coefficient.
The prospective matings can also be listed in a matrix, and the results exported to text/CSV.

Each row represents a prospective mating, with columns for the sire, dam, ranking, and other metrics such as the projected inbreeding. In this screenshot the prospective matings have been ordered first by the name of the dam, and secondly by the ranking. The ranking is based on the extent of influence that a particular individual (within the analysed breeding pool) will have on the resultant offspring i.e. the shared kinship that the offspring would have with that 'desired' individual. So, for each dam, the prospective matings are listed in order of decreasing shared kinship with the chosen 'desired' individual.

One way to rank potential matings is by the 'average genome uniqueness' of the parents, but several others are possible, such as changes in mean kinship (of a breeding pool) that different matings would cause.
The following screenshot shows potential matings ranked according to the average genome uniqueness of the parents, weighted according to their reproductive value.
The genome uniqueness (symbol: GU) of an individual with respect to a current population of which it is part is the probability that it contains founder alleles not present in any other single (normally) individual in that current population. Informally, if an individual is the only one carrying a particular founders genes, then you'd likely want to breed from that individual so as not to lose those genes from the population forever. So, it might be considered desirable to be able to prioritize matings involving parents with higher GU than others.
Another factor that can be helpful to take into account is the reproductive value of the parents. E.g. if there are two potential dams with the same GU, but one is older than the other, then - and ignoring any other factors - it may be desirable to give a greater priority to breeding from the older dam first, to lessen the risk that its genes are lost for good. And yet calculations based on pure GU do not take this into account.
In order to allow for such considerations to contribute to the mating selection, the software can use the reproductive value for each individual in conjunction with the ranking factors (average parental GU in this case). The reproductive value varies from 0 to 1 where 0 means the individual is entirely unreproductive and 1 means 'fully reproductive'. Thus an older individual might have a lower reproductive value.
In the following screenshot the prospective matings have been ranked according to the average GU of the parents, but weighted according to reproductive values. E.g. the first 3 results all involve parents both of which have 100% GU. But the reproductive values of the dams (in this case) differ. The matings involving dams with lower reproductive value are ranked higher.

Reproductive values can be set in 2 ways.
One way is to define default reproductive values using the Extended Edition preference settings. These defaults are set by age and sex. Which means, in practice, you need to have the date of birth recorded for each individual in the breeding pool. E.g. you might define that up to age 5 years, say, females have reproductive value 1.0, then moving to 0.5 for age 5-8 years, then 0.2 for 8 years and older. Etc.
Alternatively you can optionally assign one of the user defined fields to hold the reproductive value. If you do this, any value stored in this field in the individual's record will override the default. This allows reproductive values to be customized for certain individuals, if that's appropriate to your situation.
Note that there is an option to entirely exclude prospective matings where either parent has a reproductive value of zero (i.e, entirely unavailable for breeding). In a real world situation there is little benefit to ranking such matings because they cannot actually happen. This option was disabled when the above screenshot was produced, which is why you see dams with zero reproductive value in the ranking list. Normally you would wish to remove these.

This is one of a number of advanced population genetics tools.
Relationship matrices are used in population genetics to find kinships between individuals.

The value in any off-diagonal cell in a relationship matrix is twice the kinship coefficient between the respective individuals. The value in any diagonal cell is equal to the inbreeding coefficient of that individual, plus one.
The cells can be color coded using a gradient, set separately for the diagonal and off-diagonal values. The darker the shading, the higher the coefficient value.

This shows an inbreeding summary within the record list.
This is one of a number of tools for computing and displaying inbreeding within Breeders Assistant.
To view the inbreeding summary, click in the View box (above the record list) and select Inbreeding Table.
This tabulates the inbreeding coefficient and various associated data such as the number of generations of ancestors found, the number of generations that were full (i.e. no gaps), and the number of common ancestors (i.e. those ancestors that appear on both sides of the pedigree), using the currently chosen depth of ancestry.
To change the number of generations of ancestors used in the calculations use the Inbreeding tab of the Preference Settings window.

This is an example 5 generation pedigree layout where the ancestors table has been set to display the first 2 generations 'sideways' i.e. with rotated text.
Using rotated text for the near ancestor generations is one technique to help fit a 5 generation pedigree onto A4 or US Letter sized paper, because it can make more space available for the outer generations where less height is available.

This example shows a highlighting method that has been configured to highlight each ancestor according to the value of its color field. This type of custom highlight is set up by giving a list of (field match, color) pairs. So the color 'Brown' could be set to a light brown shade, etc.

The Professional and Extended Editions of Breeders Assistant support custom ancestor highlighting rules.
This shows a highlighting rule that will highlight ancestors bred by the same breeder. Specifically, Breeders Assistant inspects the names of (in this case) the breeder of each ancestor within the displayed generations, and whenever a breeder appears more than once for distinct ancestors, then those ancestors are highlighted with a unique color. The mechanism is general purpose and can be used for any field or text expansion.
This is one of several methods of ancestor highlighting supported by Breeders Assistant.

To display a sale agreement, click the Display button, select Agreements and then choose a layout such as one with 'fancy style'.

The text/CSV file import feature of Breeders Assistant can accept data in a wide variety of file formats. It does not force you to use a particular layout of the import data.
All that is required is that, as a minimum, you include columns for the animal name and the sire and dam. You'll probably have other columns too, such as sex and date of birth, that you should include if possible though they're not actually required.
The order of the columns does not matter because during the import process you can specify which data is present in each column, and the file can be in text or comma separated (CSV) form.
There are also some user defined fields you can use for your own purpose e.g. for data that does not belong in any of the predefined fields provided by Breeders Assistant.

A tag is a temporary marker applied to a record. Tagged records are highlighted in the main window by showing them in a different color.
One of the main uses of tagging is to provide a way to 'mark' records which you can then quickly move between. Use F9 to move to the next tagged record (or, shift-F9 to move to the previous tagged record).

It is possible to hide records within the record list that are not tagged.
Press ctrl-H to hide the un-tagged records. To restore the hidden records simply use ctrl-H again.
This is helpful when a small number records are tagged within a large database as it provides a way to see the tagged records together as a group.

The software decides whether to highlight a record as 'tagged' or not in the record list it by examining its tags to see if it matches a 'tag match pattern'. This is configured using the Set Tag Match Pattern option on the Tag menu.
Initially the tag match pattern is set to match 'any tag' however that can be changed. This is useful if you use several record tags for different purposes but then need to navigate/select records purely on the basis of specific tags.
